When a pro has a tap-in putt; he will mark the ball, pick it up then put it back down. Is there any practical reason for this?

A couple of reasons:
To make sure the ball hasn't settled in a pitch mark/on a spike mark
Part of the routine. On other putts the routine will involve reading then lining the putt up. Bobbing down to mark it gives a chance for a brief read for a short putt, the gets the routine started all over again.
Tis very important.
